Recently Ori suggested that the next release of Mellel will include floating images as well as "text boxes." It is entirely possible that these new features will present a solution, as they seem related to what you describe.

If you have Scrivener you could import all of your files into Scrivener, arrange them, and then export one draft file in plain text which could then be imported into Mellel. Importing .txt files into Scrivener is easy — just drag them into the Scrivener organizing pane.

The flashing line directly next to the image is actually the cursor. The cursor next to an image is the same size as the image when the line spacing is set to single-space. If I understand your situation correctly, in the font you are using, superscripts inserted via the Macintosh character palette do not line up correctly on the baseline. The problem has already been fixed with Bookends. Download Bookends again from the Sonny Software website. Even though there is no announcement of a new version, it has been updated.

Yes, Mac OS X does seem to support Windows TrueType. Try installing the typeface as you would any other.

I wonder if there's a way the line height space can 'absorb' some of the space that the Hebrew letters take up, available as an option Can what you are describing be accomplished by changing the line spacing units from "lines" to "points" in the "Alignment and Spacing"...
