You might try "Thin Space" or "Hair Space" available on the Insert>Special Characters>Space submenu.

Mellel embeds in a pdf the subset of characters actually used from each font the document uses. You can confirm this by opening the pdf in Acrobat Reader and looking under the Fonts tab under File > Properties. I’m not sure what you mean by “ignoring” the comma. Mellel is a word processor, not a spreadsheet. I'm not much of a techie myself, but Mellel doesn't use Apple text services and hasn't had to work around its various longstanding bugs. I've had good luck myself using Typinator for this sort of thing.

In my limited experience you can edit text scanned into your document by Bookends just as if it were regular text, as long as the document remains in its scanned state.
