If the page is not full of text, there is a difference. 'Below text' means _immediately_ below the text. It puts the footnotes right after the text, possibly in the middle of the page. I just ran into the same problem. Is this really the way Mellel ought to handle footnotes "through" section breaks? Mellel has an option to keep footnotes either at the end of text or at the bottom of the page, and I hoped selecting the latter would take care of this issue. But I it seems ...

I agree on both points too, but I think it's only fair to say that the Mellel-Bookends combination, since the recent upgrades, is the best tool for producing long documents with many citations. Actually, it's neither, because it collapses all citations of one work with cited pages but represents separately all citations with added text. While I welcomed the new functioning of the palette, I would like to request it to be consistent by not not showing citations with added text. As the list...

James, Don't worry. The behaviour you descreibed is exactly as it should be. Mellel hat no citation delimiters, instead it treats citations as objects. This is what you see as higlighted text.
