I think that composing directly in Mellel (with Bookends) is the best choice for academic writing. I am also working on a dissertation and used Scrivener and Ulysses before switching to Mellel. I have also run into issues with Bookends integration with the latest build of Mellel / High Sierra. It might be a good idea to wait for the Mellel team to come up with a fix before doing any more work with bibliographies.
