Yehudit
This is strange. I tried writing a tiny text, using Verdana for English and Yehudit for Hebrew, and turned it into a pdf with no difficulty. Apple's application FontBook claims that Yehudit is embeddable, so presumably that is not the cause of your problem.

You can always change Apple's default shortcuts by simply clicking on the shortcut and typing in a new one, or leaving it blank.

Have you considered using the Markers in Mellel, which can color a whole paragraph if so desired?

You must first click on the tab mark on the ruler and that will make the tabs lead section of the palette live.
