At the moment, you cannot, because it does not exist. Ouch! Is there absolutely no practical workaround. I absolutely have to have line numbering in my manuscript! Has anyone had any luck auto-numbering equations generated by Latexit, say, in the style of a LaTeX article (i.e., the equation is centered and the number is right-aligned)?

Indeed. If you have 2.6 and suffer from this problem, downgrade to 2.5 for a few days. If you don't suffer from this problem (e.g., you enjoy getting ??? in your manuscripts), you can keep 2.6 (this was a joke!!!!!!!!!). In a word, no. Mellel doesn't include cross references and a thesis with manual cross references is going to be pretty impossible. I did mine in Latex.
